A kinematic view of loop closure

چکیده
We consider the problem of loop closure, i.e., of finding the ensemble of possible backbone structures of a chain segment of a protein molecule that is geometrically consistent with preceding and following parts of the chain whose structures are given. We reduce this problem of determining the loop conformations of six torsions to finding the real roots of a 16th degree polynomial in one variable, based on the robotics literature on the kinematics of the equivalent rotator linkage in the most general case of oblique rotators. We provide a simple intuitive view and derivation of the polynomial for the case in which each of the three pair of torsional axes has a common point. Our method generalizes previous work on analytical loop closure in that the torsion angles need not be consecutive, and any rigid intervening segments are allowed between the free torsions. Our approach also allows for a small degree of flexibility in the bond angles and the peptide torsion angles; this substantially enlarges the space of solvable configurations as is demonstrated by an application of the method to the modeling of cyclic pentapeptides. We give further applications to two important problems. First, we show that this analytical loop closure algorithm can be efficiently combined with an existing loop-construction algorithm to sample loops longer than three residues. Second, we show that Monte Carlo minimization is made severalfold more efficient by employing the local moves generated by the loop closure algorithm, when applied to the global minimization of an eight-residue loop. Background and Objectives: Change in the lower extremity alignments in the frontal plane and muscle activation patterns during pedaling is associated with patellofemoral pain (PFP) and iliotibial band (ITB) syndrome. Therefore, the aim of the present study was to determine the effect of band loop on kinematic and electromyography of lower extremities during pedaling. Materials and Methods: In ...
متن کاملSampling-Based Motion Planning under Kinematic Loop-Closure Constraints
Kinematic loop-closure constraints significantly increase the difficulty of motion planning for articulated mechanisms. Configurations of closed-chain mechanisms do not form a single manifold, easy to parameterize, as the configurations of open kinematic chains. In general, they are grouped into several subsets with complex and a priori unknown topology. Sampling-based motion planning algorithm...
متن کاملThree-residue loop closure in proteins: A new kinematic method reveals a locus of connected loop conformations
The closure of a three-residue loop was studied using a developed kinematic method. It was shown that there are infinite number of three-residue loops (a locus of conformations), which can connect two segments of a polypeptide. This adds to the current understanding of a finite number of conformations for three-residue loop-closure. In the developed method, some of the equations can be solved a...
متن کاملLoop Closure Theory in Deriving Linear and Simple Kinematic Model for a 3 DOF Parallel Micromanipulator
Various types of micro-motion devices have been developed in the past decade for applications including the manipulation of cells in micro-surgery and the assembly of micro-chips in micro-assembly industries. Most of the micro-motion devices are designed using the compliant mechanism concept, where the devices gain their motions through deflections. In addition, closed-loop parallel structures ...
متن کاملOnline Loop-Closure Detection via Dynamic Sparse Representation
Visual loop closure detection is an important problem in visual robot navigation. Successful solutions to visual loop closure detection are based on image matching between the current view and the map images. In order to obtain a solution that is scalable to large environments involving thousands or millions of images, the efficiency of a loop closure detection algorithm is critical. Recently p...
